The holes are either meant for trolling or mining, but it's very stupid for players to dig straight down or up :l

Holes to bedrock are a pain... But it is the mining world, and some people do dig straight down to BedRock like me, I also think it adds to the adventure player based feel to it. If you're sick of holes, go to a protected area (I.E The PvP arena).
